Yes, we can prepare Invoice with both options with Discount excluding or including GST.
We can set the option by following simple steps .

Go to Profile Settings
Click on Module settings
Click on Accounting & Finance

Here you can find Invoice Setting in which by clicking YES / NO , you can avail Invoice with or without GST
Lastly click on Update
